The 6'x2'x6' enclosure i am building is going to have 12" of soil in base, In order to waterproof it i am planning on using truck bed liner or Rust-oleum's Leak seal Flexible rubber coating.

Will this be harmful to my chams in any way? It will be beneath the soil and on the first foot of wall in the enclosure.

I believe it should be fine, as long as you give it lots of time to cure, and stop "off gassing".
Especially it being buried where they cant get to it.

I can't answer your actual question but have you considered not having soil and just a bare bottom with drainage? There are some excellent examples here on the forums. The soil may get very wet and muddy and be more of a pain to keep up. Now if you were to have drainage as well if might work. Soil or substrate generally is not recommended as it tends to create unneeded issues. Especially in the smaller screen cages we tend to use.

I would look around and see some different ideas that would be easier in the long run ...

I can also say I attempted to build a wood and screen cage - I had much better luck with another idea i found here - pvc pipe and plastic hardware cloth. Easier, cleaner, cheaper.
