pygmy chameleon eggs

I've read up a lot about my bearded Pygmies, and most of what I've found says to keep the eggs inside the enclosure and let nature take its course. I've had my trio since last November and I'm positive that several clutches have been laid, but no sighting of any babies. However, I have to add that for the past month or so, there's been mushrooms growing out of the coco bedding. I'm wondering if the fungi have been killing the eggs and thats why i haven't seen any hatchings. Just today i found one of my females digging under the leaf litter, and a few hours later (as I type this) she has finished laying, and I can see about four eggs as she hasn't covered them up yet. I'm wondering if i should pull them out and try to incubate them myself to keep them mushrooms from using them as fertilizer, if that was the case. Now I know I should avoid turning the eggs while transferring, and I could use a sharpie marker to make sure of the orientation, but do i have to wait a day for the eggs to harden before digging them out, or should i just make sure shes finished and pull them as soon as I can. I've never tried to dig any eggs out before, so I'm a little nervous with the idea and want to make sure i'm doing it right. I have the container and the perlite, plus room on a self above their terrarium wheres its warm so i'm good to go there, but any advice would be very appreciated for the transfer. Thanks ahead of time and sorry for the lengthy post.
