I have a female that has a a black mark for six months. She got scratched on her sides from an aggressive male during a breeding session. She has been through quite a few sheds. It is definitely possible for them to get permanent scarring. I am not suggesting that yours has permanent scarring. As long as it is not spreading I think you can rule out a fungus, and if it is not showing signs of infection I wouldn't worry too much. Bruising takes a very long time to heal.
